This morning I noticed my hardtop is cracking in the common areas. My bumper to bumper expires in two weeks. I have not had it in to the dealer before so I obviously have some open recalls including the billstien shock campaign which I'm sure they will want to do while I'm there. I have aftermarket coilovers and various suspension mods. I imagine that would be noted on the bilstien campaign. Will this affect my extended powertrain coverage in any way? Is it worth the days work to put everything back to stock before I take it in?

Aftermarket parts only affect warranty if it's the cause of the concern.

I do understand that, I am more wondering if anything is noted that could give me headaches at a later date trying to get a driveline or powertrain component covered. I had a nightmare experience with ford warranty on a gt350 engine failure a few years back so Im just trying to be carefull.

I'm not sure what you mean by anything being noted. Like the dealership noting it on the repair order? I'm not sure why they would even care if the vehicle isn't in for something to do with those parts.
Even if something was "noted" saying you have aftermarket parts, there's no reason anything should give you a headache down the road unless those aftermarket part caused the concern.
