Not sure OP is overthinking parts of it though. Yes, water is wet…but I think their question is….if the wet water falls on the interior, and more importantly, the dash….is it water proof or at least TRULY water resistant.

The dash and steering wheel are certainly not water resistant. When driving down the road the windshield will keep the rain from hitting the dash. When parked it is one of the reasons for a cover.
1-As far as security, depends on location and as others have said you know your area better than us. With that said, leave anything valuable out, it may not be there when you come back. We never had an issue with our jeep being topless/doorless, but we knew the risks and acted appropriately. You can get an alarm as a deterrent with interior motion sensors, but really anything of value will be gone in the time people react. As already mentioned, the console vault and under seat lockers are a good option to secure valuables in certain situations.
2-Rain happens. Be ready to get wet. You can pull into a covered area and wait, or put the top back on. Sounds like you have a hard top so more work. Us soft top owners can just pull over and pop on the top. You can also get a bemini top for shade and some water protection. If camping or something along those lines, they sell covers just for this where you can quickly pop them on to protect the cabin from rain. A tarp also does the trick for a fraction of the price.
3-Put in park. If you are adverse to dust, you will not be happy taking the top off. First offroad trip I did with no top and no doors, Bronco came home COVERED in dust. I did a pretty good cleaning and still hidden areas of dust that did not get cleaned up.
Ford knew the Bronco would be open to the elements and likely designed appropriately. I have not gotten to fully test as much as my old Jeeps, but our Wranglers were out in some very squirrely weather and never had an issue. Just pull the drain plugs and waited to dry out. The stereo was quite resilient as well to weather. Had a YJ with tape player that after a huge storm spit out water while ejecting the cassette tape and kept playing tunes. Crazy. I have not yet had the guts to test the Ford stereo to this degree of wetness and would be curious to hear others experience on this.

If you've done it a few times, a minute or two. Not fun in the wind but with an extra set of hands not difficult. You (basically) drape it over the car and it has clips or hooks that grab onto the underside of the body panels and cinch up tight.

Unless you have your vehicle within sight with the top off, I couldn't leave the bagged windows in the car: they're in plain view, they're not locked in place, so they can easily grow legs and walk off on their own.
Don't leave anyhing in it that would make you upset if it was stolen.
You never know who's fingers suddenly feel sticky. I've had convertibles parked in terrible places and been lucky, and then parked in high-end, shi-shi zip codes where things I thought no one would ever want magically vanished - just depends on who's around, and if they happen to need/covet whatever's loose and easy to grab in a couple seconds. For example, I have my $20 CB mounted on the passenger side of the trans tunnel, semi-hidden unless you put your head in the car, but my midland is buried well up under the dash, so only someone serious about stealing it would spend the time looking for it.

What about doors off but too still on? Do I need to take the back windows out? Seems like a lot of wind.
Drove most of August last year in the Rubi with no top or doors, just a mesh shade top. Never left anything in it I cared if it got stolen. Kept a towel under the seats just in case it got wet. And if it looked like rain just tipped the seat forward and pushed it as tight to the steering wheel as possible. Park toward the direction you think the rain is going to blow from to use the windshield as a blocker.

Speaking of lightning, I know a soft top doesn’t protect, but does the fiberglass top offer protection from lightning strikes?
