Yep, depending on the height above the roof rack the antenna extends, may just chop it down to be about 2" above rack heigh and cap it and use that as a feeler gauge.
It's a flexible part. Every truck I've driven has had the antenna extend beyond the garage door. They just bend back as you enter or exit the garage. No harm.

If anything you'd get yours sooner. Ford underestimated the demand for higher trim and packages and that's why they've warned things such as lux or leather seats may end up making your oder late availability.
Does this one look like it only mounts to the bumper and not to the body? If it just bolts into pre-existing bolt holes on the bumper at least it makes it much easier to run a front bumper until a better solution comes from the aftermarket without worrying about putting permanent holes in the body.
