While not a direct cause, could point to other issues of install; where's the rest of the bolt that should extend past the nut?

I had a soft top but now have aftermkt hardtop, but I believe where the soft top folds back, check the plates on top to make sure you're not missing a bolt there. Above the 2nd row doors.

First bolts look like they could be for bumper accessory points or the bolts for the hardtop bolting to the body. Edit, missed where you said you had softtop. Still think they could have something to do with the top. Those shaped bolts are found in several areas.

So I've never asked other than just accepted it, but what is the purpose of the catch cans on the portals? I understand catch cans for the PCV and CCV but the portals don't have oil running in a cycle.
