Does the Bronco with the base sound system have any "time-delay" in the EQ from the factory? And would the system sound WAY better with a Kicker key amp if I used FORscan to turn off any EQ that is active as a default?

There is an adjustment in the base system for "optimized for driver" which does affect the timing on the speakers a bit.

Would it sound WAY better? I dunno about that. Adjusting the EQ in Forscan does make a difference though, but it could just as easily make it worse as make it better, depending on what you change and what your tastes are.
