Does your hardtop window seal look like this on one side?

My wife rode in the back seat recently of our 2 door and noticed a difference on the front lower corner of the window seal from the driver to the passenger side. It doesn’t really bother me, just curious if they all look like this.

You know that it isn't right. The issue is whether it is only cosmetic or if there is an issue with the glass and the seal causing leaks. The latter would be an easy warranty claim. If it is only cosmetic, the dealer will likely punt the issue.

It's worth showing it to the dealer to see about getting it corrected. Just make sure you tell them anything other than it is cosmetic.

Good news is that it should be an easy dealer level fix. My top cracked and had to be replaced and I learned ford ships the replacement tops without the windows installed. My dealer had a local glass shop install them and they look good as they should.

In your pic I see an odd purple paint dot? What's that. And also some bright blue sealer (RTV Blue)? What's that. Unsure if others have that, but I don't have any blue color sealer and it looks like that sealerr wouldn;'t survive removing the top.

Dealer should fix all this for you. Good luck.

Two door? Forget the window seal, that window shape doesn’t match my 2 door at all.

I think the dot you refer to may be a spot of dog drool. He had just gone for a ride, and the blue is the body color at the edge of the hardtop showing.
