Just a few inches higher than when the tops on. You just need enough to clear the pins that line it up. I have never tried to lower it when I wasn't replacing the top. I'm sure you could, I just haven't had any need to.
How are you stowing the middle panel inside the Bronco? Laying the rear seats down?
It takes some cajoling and there's a tent pole that you have to put up in the middle, which requires partially removing the bimini. Unless I'm doing it wrong, which is entirely possible. If you're parking it...
Should also add that I do have the Broncover for when I'm out topless. It's a pain to put on in a hurry, but a nice piece of assurance if you have to leave it parked somewhere for a while.

Super happy with these. Glad I went with the base, even though my Bronco is a Wildtrak. I was torn as I really like the bare fender look, but think I made the right choice.

Yeah they're just little rubber bumpers that you place over the body panel edges to keep them from smashing into each other. Easy to miss for sure. I don't have a link to the video but it's covered in all the ford instructional videos for removing the doors.
You'd have to ask @EIGHTLUG about lead times. I got in relatively early while they were getting tooled up, so I expected to wait. It was worth it btw. These are the nicest script badges I've seen so far. AR makes great stuff all around.

I don't have that many but I definitely bought some spares just in case I lose the one (really Ford?) that they ship with the Bronco. Keep a spare in the tool bag and a couple in my garage tool box. I'm 100% the kind of guy who will drop that thing somewhere and lose it at least temporarily.
