I may have already fixed this. I sprayed the bushings last night with WD-40 Specialist Silicone and this morning when I went out and pushed up and down on the front bumper there was no squeaks. Hopefully that is all I needed to do. Only time will tell. It could be that the parts were colder...

I have to admit that the shocks are way more accessible to adjust than I expected based on the photos and the instruction appear. If they are easier for me to touch, probably easier for rocks to touch. I'm not too concerned however for how I plan to use it, large rocks shouldn't be an issue.
The instructions from Bilstein basically tell you where to set them for the desired lift height (1.4" Front, 0.5" Rear for my model) They actually come out of the box set at max suggested lift for my model. I think they factor in break in. I don't plan on changing the ride height again.
