Did you try the fix for the window rattle and it didn't work? Instructions on how to do that are here on the Forum, took me all of about five minutes when I did it five or six months ago.
From bottom of the basket to the cargo floor, your spread is 18" at the lowest setting and "25 at its highest is what Goat Fab has in the specs. I did not measure.
Yes it is adjustable, there are two settings below where I have mine set and it would sit flush with the cargo sides and totally offer sealed off enclosure for the cargo area should your top be off/down. The only reason I have it set where it is, is because I have the rear cargo MOLLE panels...

It's absolutely because you have a MT, all of us that have MT have the same configuration (no spare grommet doesn't matter the age of your build) If you want you can poke through the existing wire harness grommet.
I just bought 6 packs of Mcgard (4 in a pack) as @Roger123 suggested and one set of 5 Mcgard lockers. Granted you will have two spare regular lugs, but is is a nice set up and so what about the spares. Winds up being about $115 bucks which is what Ford wants for their crappy ones.
That's just the warranty he chose there are bunch of different lengths and different deductible options as you would think. For instance, I got the 8 year 100,000 mile warranty with a $100 deductible from Granger on this forum for something like $1,650.
