You have it wired wrong. The green/brown wire should be wired to the yellow/grey wire and the negative input to the kicker speaker. The yellow/orange wire should be wired to the violet/grey wire and the positive input to the kicker speaker.

It can set different levels for the 4” and the 6.5 if you use Bi-amp mode. This is what I did. It puts a high pass filter of 320Hz on the dash speakers and a low pass filter of 640Hz on the kick panel speakers.

I have noticed the same hood flutter on mine with the hood deflector on. However, like you, I don't remember if it did that before I had the deflector on or not.
