Roof rack compatible with after market soft tops?

I have an OEM soft top. I want to replace it with an after market (the OEM rear window hatch is not cargo friendly!). But key issue is compatibility with after market racks like raket or gobi-seems as if some are designed for OEM soft top and may not be compatible with non-OEM. So looking for guidance on compatible after market soft tops and roof racks.
