You have about 12” of clearance on the top portion between the edge/lip of the shelf and the opening of the HT. You could fit more up there if you go from behind (from the 2nd row).
Then you have 22 1/8 “ clearance underneath. So you should have plenty of room for your storage boxes.

I was thinking of using that space to put sleeping bags, duffle bags, maybe some smaller cargo boxes, suitcases, etc and put the heavier items below (i.e ice chest, heavier cargo boxes, etc). Will the cargo boxes on top not be good?

Mine didn't have the foam attached, they were rolled up inside the box. I wasn't sure where those were supposed to go. Was it under the left and right metal brackets to go between the metal and the hardtop, or somewhere else? So right now I'm foam free :)
