I don't know how it'll work on a 2 door, but you may be able to try some variation of these. I've also heard adding sound deadening to the rear cargo area helps a lot on the 2 doors because the rear wheels are much closer to you.

I reviewed the 3W mats a few days ago and their rear cargo mat is a bit undersized/doesn't have a tall lip along the edges. Normally I wouldn't recommend the cargo mat for those reasons but I think it might actually work with those panels...
Not my original pic but I put the weatherstripping here in between the two larger rubber pieces. I didn't want to go over those rubber pieces so it doesn't put too much pressure on the rear glass.
I ended up ordering and adding 93085K556 to the rest of the doors except the front passenger door, which I left as 93085K393. Main reason why I did that is because that door already takes more effort to close than the rest, so I didn't want to risk making it harder. Plus it looks pretty good...

I don't think it looks severe enough to cause wind noise, and there are so many cracks and crevices elsewhere that I wouldn't expect fixing the doors to make a noticeable difference. It's most likely something else/your MIC top that's causing it.

If all the panels and fenders are already installed and aligned, then wrapping the flares should be like any other part of the car. The installer will clean and prep the panels beforehand so there probably isn't anything to do from your end.
