Is there a dead bug under your weather-stripping? Ive had that happen before. Not sure of what the position of the glass is when down on a Bronco, but on both of my vehicles, something can easily fall between the glass and the rubber. Might be worth an investigation.

Any unpainted iron/steel based metals will start to rust. Nothing to worry about, as it will mainly be surface rust on rather thick pieces. If you want, you can try to paint any areas unpainted from the factory. But nothing to take too seriously.
