I dont know which wire colours are what before it goes into the box. But it does looks like you've joined Negative and positive together. I would try joining the two purples as your negative and then the white/orange and the yellow as your positive.

The install guide does need an update. There should have been a piece of paper in the box that states the colour wire for each output, it should have sub as pink and pink/silver
Sorry for the delayed response. On the new harnesses we no longer use the factory sub wiring as it caused too many issues. There is 2 pairs of pink and silver wire hanging off the harness, this is your subwoofer wires. Join the pinks together that is your positive and join the pink and silvers...

@Hemisfear mounted it in the rear wheel arch, this is what we recommend for two door owners. The factory amp and our amp can't be used together so I can only assume he's keeping it there for safe keeping

The tune that is on our website has basically no eqing, so this will sound good for some speakers and terrible for others. For example with the JL C1 tune, we had to bring down 10k+ by 10db! They sounded painfully bright with the stock tune and after a mic tune they were singing.

Muddiness lies between 300-700 hz typically, i would try dropping those frequencies down on the master eq as a starting point.
1. 6 inch speakers in a 2 way setup like the bronco should run from 80hz-300hz, this is your mid bass. Below 80hz is sub frequencies
