There's another adjustment on the rear of all the doors that is similar to the bottom ones. I'm guessing that since you moved the bottoms they're now rubbing against the piece that the rear adjustment moves

Mine did the same thing and I'd hear it often because that's where I rest my knee. I put some felt there a while ago and it helped a bit but I might swap it for butyl rubber at some point to see if it'll completely eliminate it

When the roll is covering the plug, you can still squeeze the plug/tabs and turn it through the roll itself. Once you feel the plug is loosened enough, just loosen your grip on the plug and the plug/oil will shoot out through the roll I should've taken a video/pictures but I was experimenting...
