You can manually shift in both. The difference is while in M, it will maintain the gear you’ve selected. If in D, you can manually select a new gear but it will eventually revert back to automatic mode.

That can be done. Most manufacturers have a switch you can buy to splice into the system. Just figure out who the manufacturer is. They should be able to provide a wiring diagram.

I would suspect that when you closed your top after opening it, the roof latch above the passenger front and rear doors did not latch thereby leaving slack in the cable that then rattles. The latch point can be manually adjusted to make it easier for the top to latch itself when you close it...
