No, afaik collars do NOT change any sort of travel at all. None. Zip . Notta. Think of it like this, your strut has a max extended and max compressed length. Nothing changes that except new bump stops.
Collars just change where the ride height is.
Perch collars do not change anything other than where the strut rides. No change in rubbing.
Top hats effectively take away up travel and gives down travel or droop. (Which would allow more tire before rubbing upper fender.
Body lift increases space from fender to tire, same effect as a top...
So after doing this, how has your MPG and the general feel been affects? This is an extremely simular thing I am looking at, love the sas wheels, but not the weight
Couple common vibration things
Check the front and rear driveshaft boots, make sure there is no rips, while your down there check for play in both driveshafts. Had a boot ripped on the front boot, causes a vibration.
Try running in 4wd to see if the issue still persists, I had a non SaS...
Unfortunately, at this point I think your kind of SOL unless you want to threaten the magnuson-moss law. However because your lifted with bigger tires you may be SOL even if it's not the reason for failure (which I don't think it is)

I have no idea on those tires, however I can say most often your MPG increase will be for lighter tires which will be near impossible to find as the goodyears are ridiculously light
Ride and quietness are all personal- personally I find the goodyears to be very well riding and quiet.
