Glad to see some honest feedback from early users. I signed up for early notice on these but balked when I saw the price. I was expecting something in line with what they are pricing on their Jeep Wrangler flaps.
I have been watching these forever and probably would have pulled the trigger if they were $250 or less.

Been a while since I've paid attention to where the amp is mounted with the sub installed but I don't see why you couldn't somehow attach the factory amp to the other board or have it installed in some other way. Seems like plenty of room anyway.
Something like the pic below would be a great amp mounting location, assuming you plan on completely removing the factory B&O sub.

I don't have your exact issue but I do have some gap issues (hood) and my dealer also doesn't have their own body shop. They are having it sent to another Ford dealer that the owner knows who does own their body shop. They are going to work on fixing it and hopefully they can get it aligned...

That did not work for me. I’m pretty sure my hood is warped from the factory from either the bonding process or something else. Waiting on word from the dealership on what they want to do to fix it. The first body shop they took it to didn’t want to work on it.
I haven't had many issues with staining yet, but that's probably because after the first wash, I treated the flares with Adam's VRT. For cleaning, I use mostly soap and water but if stained, I would use Adam's Tire and Rubber Cleaner.
