They rear part is too big to store in the vehicle. The front (or middle) single piece might fit in the back. On the 4dr the two piece front would. Though not likely if the doors are off too.
Maybe the coils are adjustable? Not sure otherwise. Is the issue the actual garage door or is it the actual structure? On my garage I had to adjust the door so it would go up farther to get my current vehicle in. The door jam had enough room but the door didnt pull quite far enough up.
Probably depends on the specific top. Normally the soft tops are similar to convertible cars. (a waterproofed fabric) They do very little to protect you from outside temps or noise. (there could be premium options that add some additional insulation) The hard tops will be closer to a normal...

Cellphone GPS used to be tied to the cell signal. If you lost cell service the GPS wouldnt work at all or not work properly. These days I think that isnt really an issue as long as the map is stored on the phone. Worst case you may have trouble doing a new destination search with no data access.
More than half the US requires 2 plates. Depending on which state they may not be able to use a missing front plate as a reason to pull you over but if you park on the street they will ticket you.
There might be extra reinforcement in the door to handle the weight of the spare on there. Might not be any room for a window + mechanism. That and a swing door would be moving faster at the outside when closing and could be more prone to breaking the glass.
I've never had a vehicle with an easily reprogrammable speedo. I think it'll be off by 3-4 mph at 65mph though. I'm used to it on my current vehicle (its off by a similar amount)
My phone navigation works fine outside cell range and I use it frequently. All you need to do is have the maps downloaded locally. Its good to see the sync functions will still work though.
No idea. I'd hope there is a locking mechanism on the gate but even if there is, is it strong enough to use while driving? If not you could tie a strap from the latch on the gate to the catch on the body (angle across).
The current air intake is well above the wading depth. Not sure its really necessary.. I'm sure there will be one either from Ford or 3rd party though.

Not necessarily sticking out the tailgate, but something long enough to need the interior space between the front seats and tailgate. Without the tray there is a 4" rise from the rear seats being folded down. The tray levels that space.
