Ground clearance is head scratcher for me. The 8.5" is the base model on 30.1" tires, the 11.6" as far as I can tell is anything with Sasquatch. The Badlands has 32.7" tires, the Squatch tires are 34.5" Going up from base model (32.7-30.1/2+8.5) is about 9.5", going down from 35s is about 10.5".

Auto in a Wrangler is $1500-$2750 depending on engine. I can't imagine the auto+2.7 will be less than $2500, I'd guess closer to $3500. So like $2000 for auto and $1500 for 2.7.
This or let your budget decide. Any SUV will get you down a dirt road with appropriate tires. A base model with 'Squatch will climb a mountain. Anything else is just gravy.
