This is a known issue that has been happening to many Fords with the new Sync OTA...not just Broncos. There is something you can try that has worked for some people.
Go to your auto updates page, and change the time auto updates are supposed to install. Then, turn auto updates off and back on...

It won't touch other modules in terms of the software itself. You can do things like change tires sizes or what not so it can make config changes in other modules like FORScan does. The HVAC improvments I am referring to are in the PCM OTA that is being sent out. That is what the release notes...
This makes it seem like their plan is that they have no plan. What they're saying is to reflash the tune back after the PCM is updated to revert it to the previous version. So, whatever HVAC improvements are supposed to come with this update (and future updates), you will never get.

A manifest mismatch is a back-end server issue. I don't think the tune is causing it to fail. When this happens, the GWM module is doing its job and preventing the server from sending file(s) that don't line up with what the vehicle should be getting. Or, the manifest itself is corrupted or...
