We have had an FJ cruiser for 15 years, NYC, Denver, Seattle and everywhere between. Never been an issue... we are running stock wheels and the spare is a well worn out original tire (enough to get us to a tire shop)

I was hoping I wouldn't need to add an additional lock to it, but I'll do that if that's the best way to secure it.
It’s the same thing you would do for the other four wheels. Of course, most people keep the key socket in their glovebox, so it really only slows down the theft, not eliminate it. 😂

Mount a cupholder on it and no one will notice the spare tire.

As an 8yr jeep owner, you’ll have bigger fish to fry and theft worries/concerns than your spare tire.

Because it's not a thing. It's a non-issue. Probably happens as often as someone stealing your wiper blades.

Just get a set of 5 locking lug nuts. You can buy them as part of your purchase through Ford or get them aftermarket. As someone else said if they are stealing your spare they are stealing the other 4, too.
I'm pretty sure I still have the ones that came with my Mustang that I never used. Just need to make sure I don't lose the "wrench" thingy that you use to take them off.

What is to prevent some thief from stealing the spare tire off of my Bronco with a few simple tools?

Maybe you Jeep owners already know this, but it's not obvious to me.
Wheel locks. Have 5 on my Jeep, and there will be 5 on the Bronco.

Somebody really wants one of your wheels they can take any of the other 4 pretty quickly too
I mean, I can walk up to the back of a Bronco with an 18V impact and walk away with your spare in about 6 seconds. I can justify the theft because you didn't really need the spare, and I'm not stranding you, so the psychological hurdle to stealing a spare vs. stealing a full set is much smaller. And I don't have to carry a hi-lift jack or cinder blocks or anything like I would to get the full set. Passers-by wouldn't really notice and/or report a missing spare like they might a Bronco on blocks. It's no small step to go from just getting the spare to taking a full set.

Unmount the tire and sell it to the used tire place for $30-50, hock the wheel on Craigslist for a hundred or eBay for $250, depending on how much of a trail you want to leave.

Paint it to match the vehicle or slap some patches of duct tape on it. Some fancy choices available.
