The designs are different, the Whipple is larger and is positioned differently behind the bumper. If you look at my review of the CP-E intercooler, you can see, in the pictures, that there is no way to mount the louvers onto the intercooler.
The CP-E intercooler was designed to keep the factory shutters. You could cut them off and leave the motor/plug in place and that shouldn't store any codes, but I wouldn't bother unless your going with a brand that requires them being removed.
